The mods do overwrite the standard files... but not the BSA files... I suppose if I extracted all the files it wouldn't be much of a problem because whatever gets overwritten is what the mod is supposed to be overwriting anyway.

It's not the newest, but like I said, you only need to unpack them once. And you can actually make your own bsa files.

So are you saying with BSA Commander I can turn my mods into BSA files? Because when I backed up a Persuasion Overhaul OMOD once and put it back into the normal folder later, it was somehow a BSA file. This has happened with a couple of my files and I'm wondering how... but is it possible to make all of my mods into BSA files? The persuasion Overhaul didn't work though so idk if this would help me.

It's not the entire mod that you turn into a bsa, its only the meshes, textures, sounds etc files. You still need the esp separate. In order to make a mod into an OMOD, you follow the directions on how to pack it as OMOD ready in the OBMM documentation. You then use OBMM to create the actual OMOD.

I'm not sure I understand what you are doing. Why do you want to put OMOD files into your data folder? They are installed by OBMM in the \data\obmm\mods file. OBMM puts the esp, meshes, textures etc AND any .bsa files into your data folder for you when the OMOD is activated. And removes them when the OMOD is deactivated.

OBMM does not automatically convert mods or any part of a mod into a bsa unless you run the conversion yourself. By using the bsa creator in the OBMM program. However, some mods do have their own bsa files, which OBMM will place in the \data folder when the OMOD is activated, and take out again if it is deactivated.

oh... I see. So I was thinking that if I could turn the mods themselves into BSA files as opposed to OMOD archives, then they would stop overwriting the other BSA files in load order... that doesn't really matter though because I realized I could probably just turn the extracted files into an OMOD themselves so that way they won't get overwritten or lost.

Just leave the vanilla .bsa files as they are. a lot of different things in the game depend on them being there. like any voices that are not changed by a mod.
