I've extracted the bsa and have the contents on my desktop. What do I do now? Do I add these folders to the Data folder after I have merged the esp's?
All those folders need to go in your data directory. So it'd be like data/textures/, data/meshes/
The BSA is like a compressed extension of your data directory. In the future you can just extract the contents of BSAs into your Data folder directly.
Just wanted to add, that there ARE issues after merging Book Covers. When I entered Whiterun temple, all its books were thrown in pile near the front door. Pretty sure its not the only place where they messed up
ps/ after I returned esp's back, bookpile disappeared and books were at their place

That's odd because I was fairly certain bookcovers was JUST a retexture. And it's physically impossible for a retexture to affect physics. Items get havoked for totally random reasons, so unless Bookcovers has some records which I didn't see when I merged what you've reported is not the fault of merging.
Edit: Book covers modifies cells. So yes, it's quite possible that certain records are not being copied 100% correctly, so the books themselves are getting Havoked to the ground instead of staying on the shelves.

Book Covers manage upside down books in game world which weren't a problem before the writing on the book spines. I got crashes when I was using merged main and dawnguard esps when I was looking at books in inventory, so merge definitely has some issues. But it was with script 1.2.
