I had the same problem. I think its because in my case I had not killed the head necromancer. I used the console to go back and kill him and re-entered Apolcrypha. This time the book worked.

Wait so there are more than one black books? I only have Black Book: Whispers of the Veil. Where do i find the other black books? I have Fleeting Flesh and the Bones one but not the Binding Blood and the other one.

The one question I have not seen answered yet is where do you get black dye? I see people say they got it but don't explain how.

Edit: So i read the FAQ in the description and antioch hints at the Radiant Raiment in Solitude selling dyes.

Edit: Edit: Ok so I figured it out. If you go to Radiant Raiment in Solitude, and head into the living quarters of the building, go all the way down the stairs, on the end of the hallway, on your right there will be a vial of green dye and a vial of black dye. Hope this helps someone else!

Hes talking about the puzzle-related books, if you've got Whispers of the Veil, you'll have to have found them before you got that.

I have also had this problem, no fix for it yet. Would love to have this fixed, the mod is pretty cool.
