The scar I chose showed up glowy orange on my Shepard. Will the orange glow fade when I go far enough in Paragon?

They should look just like on the pictures regardless of your alignment.
Did you successfully install the .mod files with the ME2Explorer?

When you have started the ME2Explorer click on Tools and then on Mod Maker. Now you click on FIle and choose
Load Jobs. A window will open and you hav to select the .mod files. After they are loaded you install them with Run > Run All.
The program should now intall the Mod.
