Find it the ini file:

; The start-position on the screen for the X and Y calculations. Uses a NumPad layout:
; 7 8 9
;
; 4 5 6
;
; 1 2 3
set MiniMap.iMiniMapAlign to 3 ; 9

so all you need to do is to change number 9 to 3 in the last line (previous lines are commented out with ; - that means they are just comments).
