CTD means crash to desktop. Alpha means it's on a very earlier state, work in progress. I'm sorry but I can't help you further with your problem. I arrange my load order manually and know nothing about BOSS, LOOT or any other program related to mods.

@Ovaron
How's he supposed to know if he's having SKSE related CTDs?
@OP
I guess if you switched back to version 1.6 and still get CTDs then that rules SKSE out and you should switch back to the newest version seeing as it includes the SSME fix. And again, if your unsure about your load order then you should go get BOSS, you should be using it anyway as it will give you a lot of useful information. It is the standard on here to post your BOSS log for those very reasons; It will sort your load order out for you and helps people on here to figure out what might be causing your issues as well as telling you if you're missing something, if mods need cleaning and if there are errors. Here is the link;

So if you go grab that it's very straight forward, just run it and it will sort you load order for you and open a page in your browser giving you info on it. If you could copy and paste the contents of the "Recognized..." tab on here inside spoiler tags to keep the page tidy and we'll be able to help you better.

Okay, I ran BOSS and came up with a bunch of dirty edits and a bunch of bash tag suggestions. But for some reason, this website is not allowing me to paste what I've copied. I'm sorry for all the questions, but I really do appreciate the help.
And I never said I was having CTDs. The game plays. Just not all my mods are showing up.

OK, this is something I can help with. If you can't paste your log, take a screenshot(or more if necessary) and upload it. Then you can link it here. If you don't know how do it, I can write that as well.

the unofficial high resolution patch should come after the High Res DLCs. after that, clean your mods using TES5Edit. Basically what you do is load the dirty mod and its masters ONLY, right click on the mod, select Apply Filter for Cleaning, press yes on the pop up, select remove identical to master records, after that's done again do undelete and disable references, then close TES5. then move on to the next one.

How's he supposed to know if he's having SKSE related CTDs?
He could go to ...My Games\Skyrim\SKSE\... and take a look in skse.log and skse_loader.log and search for errors.
If he find nothing it's probably not SKSE itself that causes CTDs.

@Overon
Ha, my bad. I completely forgot SKSE has its own logs.
@OP
I'd suggest you follow MadCow12's advice and clean your edits. Are you using a Bashed Patch at all? And as for not being able to post you boss log, that's strange. Is it opening in your browser or as a txt document? You should be able to click and drag over all the relevant text and copy paste on here. It should end up like so;
Boss Log;
Perhaps you tried hitting Ctrl+A and selected too much?

I don't know exactly what a bashed patch is, so I don't believe I am using one. My boss log is opening in my browser. I took screen shots and will post them here.

Would definitely suggest cleaning the mods with dirty edits. It's really simple, just follow madcow12's advice or watch this video; https://www.youtube....h?v=UOQO2S6HDBw. As for a Bashed Patch, again really simple, just download Wrye Bash (http://www.nexusmods.com/skyrim/mods/1840) run it and right click file>new Bashed Patch and then right click the Bashed Patch and click rebuild Patch. I'm not a 100% sure if a bashed patch is necessary with your mod list but it's good practice to have it and it might be able to reduce the number of esps you use as it can incorporate some simpler esps into itself.
