LOOT and a Question about Data Files

When I run LOOT to sort plugins on Fallout 3, It detects esps and esms that are not active as if they are meant to be in my load order. I am not sure if this is a known issue or if it will have any effect on my game like activating these plugins that I do not actually want to start with my game. Also, when I start the fallout 3 launcher and open data files, the data files are all jumbled up and not neat and orderly lol I don't think this is an issue, but I was wondering if anyone else's looks like this.

 

Any help, particularly on the first issue, would be greatly appreciated.

I cannot speak on the Fallout 3 launcher's data files view. I do not have that game.

 

However, LOOT will sort all plugins located in your Data folder whether or not they are active. LOOT will not activate any inactive plugins. It merely places them where they should go if you choose to activate them. You can confirm this for yourself by checking the load order in any mod manager.
