While he may have had some ulterior motives, I believe his primary motivation was the fact that the throne fell to two primary candidates: Loghain vs. Alistair. And given Loghain's previous actions, the obvious choice is Alistair. At that point, it's the Warden's decision as to what combination of Alistair and Anora (or even the Warden himself or herself) will rule. I haven't had a playthrough yet where Alistair did not take the throne, but I'm doing that right now, so I'll get back to that in a bit, but...

I'm willing to assume that Eamon will not protest that much if Alistair were not to be placed on the throne. Thus removing him from the possibility of a grab for power.

I don't think Eamon is that power-hungry. He's the king's uncle, yet he stays out of court and just enjoys his "retirement" in remote little Redcliffe. Remember the journal where Cailan says "nobody thinks of Eamon." It's because he keeps himself out of office politics, so to speak.

His real concern is that the Theirin line is continued; he's a man of tradition.
