Is SKSE supposed to have this menu at start up

Skse starts the game, not the launcher. To reorder your plugins manually (unless my memory fails me, haven't use launcher in ages) just start the launcher, exit and then start the game using skse (you might consider though using LOOt to sort your plugins and then use MO/NMM/WryeBash to make manual edits to your load order if necessary).

You shouldn't use that to manage mods at all it is useless for modding.

You shouldn't use Steam Workshop (to manage Mods) either. You have no control with either.

Use a Mod Manager I recommend Mod Organizer. It is the Best Mod Manager for Skyrim.

You need to learn how to use whatever manager you choose and MO is easier to learn when it's the first choice. Unlearning Nexus Mod Manager is what most have trouble with but as someone who started with MO I found the NMM way harder to figure out. Why if MO is so good did I learn NMM ? To help others switch.

If you insist on using SW / Bethesda rubbish the more you mod the worse it gets.

However it is very simple. The screen you get using Steam is the Skyrim Launcher not the game.

SkSE starts the game just like pressing play on the launcher.

So use the launcher as you wish but don't press play at all.

Instead simply close the launcher and start the game with SkSE.

This is what mod managers do, they don't use the launcher at all.

Well if you ever reinstall the game you need to use the launcher once to create new Skyrim.Ini and SkyrimPrefs.Ini files. Except for that the launcher isn't needed at all.

Honestly though Steam is improving game use on Linux I don't consider it fit for just playing yet never mind modding the games.

LOOT is BOSS v3 and Wrye Bash is another manager though it does use Python and has a .pyc version which may help you.

Good Luck, modding Skyrim is hard enough using windows adding poor llnux ports onto poor console ports is asking for double trouble.

My advice is have a Windows partition for older games and mod on that.

Also SkSE is changing what Skyrim.exe does on the fly and is version specific requiring an update for each new version of Skyrim.exe. Unless Linux uses the exact same file as windows it will not work.

Even then it's still a windows program.

If MO and NMM don't work, why will it?

[Edit] The biggest problem you will have is no support from the mod authors purely because they can't know what's a mod issue and what's a Linux issue.

If you want to play a modded Skyrim then use Windows to do that.

If the challenge of getting it to work is your motivation, enjoy the task and keep going.

If I could afford windows believe me Id have a partition But Currently Im jobless due to Spinal injury and I dont pirate software so Linux is what I have to work with...Luckly I built my pc prior ro loosing my job As far as Benchmarks go Linux kicks some serious ass and what seems to be the problem is that all the modding apps are visual studio reliant. And lets face it Microsoft has a horrible track record when it comes to C++ breakage look at win8.1 when that rolled out I heard so many horror stories about runtime errors on boot where it throws a not enough room avaiable for thread error that is still to this day unresolved...python you say that does sound more promising thanks Uhuru Ill have a thread going where I am laying out an install guide for linux Ill give you and Jasmine props on it if this works out.

And Uhuru Im emulating windows under Linux using wine compatibility layer so you can get pretty much anything that works for windows to work un linux you just need to know what .dlls the programs are dependant upon and install those specific .dlls....one of the hardest things Ive found is trying to ask the developers for their programs dependancies its like squeezing water out of a stone they all act as though it needs to be some closely guarded secret...
