Skyrim skse wont load mods and Steam skyrim ctds at main menu

So my pc started to get slow and I think I had gotten some viruses on it so i restored it to factory settings after having re-installed skyrim and skse I added the mods I had before. However when I run skse the game works but almost none of the mods work ingame. When I tried to see if the worked in the steam version was it Ctd at the main menu. I don't think it's any mods that causes the skse but I'll try to inactivate for the steam skyrim.
