I forgot to rebuild the patch. Can I merge my MMM, OOO and FCOM files into the patch and will the game still run?
Is there a way to increase the size of the window where I add esp files? (eg when I want to merge Martigens Monster Mod - Less Bone Loot, all I can see is "Martigens Monster Mod", and can't scroll sideways to see the "less bone loot" part)

I forgot to rebuild the patch.
If you right click on the Bash Tags window of Wrye Bash (bottom right) and select 'Automatic', Wrye Bash will use the suggestions from BOSS, then all you need to do is check anything that isn't covered in BOSS, and rebuild your patch. Remember: BOSS, Bash...BOSS, Bash...BOSS, Bash...every single time you add, remove or edit mods.Can I merge my MMM, OOO and FCOM files into the patch and will the game still run?

In Wrye Bash? Yes, just drag the window to whatever size you want.

Well I redid all the mods with the bashed patch and all, but now I am back to square one with all my saves loading halfway then doing nothing unless I shutdown the computer. (i.e crashing the game)
Please inform me if any mods are causing this

You just keep adding more and more mods, even though you haven't resolved your original issue -- you originally had 225 mods installed, now you have 253 (two less than the maximum) -- that's another TWENTY EIGHT mods added!
I'm sorry, but I have had a bad day, so it would not be sensible for me to comment any further. I hope somebody else can come along and take up the challenge.
