I may be misunderstanding you though. If the focus perk AND its effects got refunded (which shouldn't happen), Then we're got a bug on our hands.

As I understand it (according to the mod description), Focus perks persist even after respecs and are non-refundable. So once you pick one, you can't pick another Focus perk, and there's no going back. You can however pick Mastery (warrior skills) and Prodigy (thief skills) perks though, I think - but also just one of each.

Was anyone able to use the "Last Breath" perk in the Sneak tree? How do you use the insta-kill?
Although I appreciate all the thought and work that was put into this, I can't help but think that the assassin build is way too much weakened.

After getting Level 2 of the 'Unburdened' Perk in the Dexterity Tree, I have been getting bugs with the weight of items. It's supposed to reduce the weight of clutter items by 50%, however sometimes after I reload my game it lowers them all the way to like 0.1 weight. Some things sit at 0 weight. Then if I die and reload, the items will go back to the 50% off weight, but more often than not they are massively reduced.
It seems to be when I load the game up from mod organizer the items weight is correct, but once I quick load in game it screws it up.

Ok so it seems when I load my game the first time after booting up Skyrim, it loads all the items weights as normal. Then over the next 20 seconds or so it lowers the weights down. Kinda bad if I load up in a situation where I need to run but can't because I have too much weight lol.
By the way for an example, a dwemer solid metal currently only weigh's 0.47 in my inventory.

Your versions of spells ex: firebolt won't let you into the college of winterhold I had to buy the vanilla version from the lady on the bridge giving me 2 firebolt spells then cast the vanilla one onto the mage seal

I put together a text file of bugs and feedback for the official documentation (version 1.0).

Updated a couple days ago - I don't plan to update further. Note this is seen from the eyes of someone who has only recently read the SkyRe official documentation, and has never played a total overhaul mod.

I have exactly the same problem here. Fortunately i picked the perk about 10 minutes before brawling, so i just loaded the save before and let this perk alone.
Then i saved just before the brawl and tested 2 times with the perk and 2 times without, and it's definetly adrenaline rush that causes the issue. The brawl was with Keerava (for the thieves guild first quest). The brawl goes normally, but as soon as she power attack, the brawl stop and she draws her sword. Hitting her after that results in a bounty.

Bug1: The patcher can indeed deadlock and it can run out of memory pretty much no matter what Xmx parameter you give it. It'd also be nice if it created a more simplistic "hey the last thing I worked on was X and it failed" sort of log. I am guessing the output it does generate is readable to you, but it's not all that helpful for someone who just wants to get their game to run.
Bug2: Fluffy perk description. Yeah, yeah. I know what it says on the mod page, but this is still a terrible, terrible thing to do to your players. At the very least, please include a config option for it. I understand you wanted to get the mod done and out and I appreciate that, but please do consider it for version 1.1.

Bug 1: adrenaline rush seems to trigger to late. the power attack lands or is about to land then it triggers making me unable to really use it what its for. amazing perk idea for sure and hopefuly gets fixed soon.
Bug 2: when i enchant any weapon with a basic vanilla skyrim enchantment and then equip the weapon i get CTD. works fine with wintermist enchantments.
