Just to add further mystery, there are a number of other keys lying around, many of them from people that die from quests. Some of these keys don't seem to do anything either.

Hmmm I haven't found any of those; mostly just house keys, and they never have anything good in there... Do you have any specific examples?

Couple of points to remember - are you getting into places by using spells or picking locks. If so the key could well unlock what you have already opened. And you may have done it a while before so you have forgotten.
IIRC there were several 'rusty keys' in Morrowind that seemed to have no real purpose so perhaps it is a tradition.
There is one key-chain in an unscripted quest. To find it you need to explore outside the ruins at Pale Pass. I think there are three keys but you need quite a lot of patience to locate the chests. The prize is a ring of use to lower level characters.

Odd that my post comes right after Malchik's— because 'A Rusty Key' is exactly what you need to pop open the first of the Pale Pass chests...
