Harking will express either satisfaction or concern, depending on what you said to Rose, and tell you that you may summon the council at your convenience to "Discuss you next move."

Go into teh council chamber, and activate the Summon Starship Council button. The meeting will begin automatically. just follow the conversation through to the end.

Follow along and you'll see...

After the Council meeting is over, go to the Main Hanger, and talk to Lt. Kirosawa and say that you're ready to go.
*SPOILER ALERT!*
After the cut scene, you'll appear on the surface of the Moon. Make your way to the alien wreck, and enter.

Once you're inside follow the room until Kirosawa stands by a piece of ground. Talk to her and say "ready to go down."

Im kinda stuck here. I cant seem to find the keycards in the alien base. Anyone mind telling me where they are?

im right there with you, ive scoured the entire underwater base section in detail and i cant find them either

one of the keycards is in intersection 2 (the one with the water fountain) on one of the red sofas.
the other one is in the living section,once you get inside the living section enter the left door and it should be in one of the rooms inside

As no-one else seems interested in posting...

After you tell Kirosawa that you're ready to go, you will get a brief movie intro to mission 4 showing the moon landing. After this sequence, move towards the huge wreck of the other alien mothership, and enter the main hanger.

Once all the drones are scrapped, Talk to Kirosawa and she will point out a hole that you can fit through.

Once through, follow the corridor to the right and into the generator room. When things go south, RUN! Straight down to a teleporter room, then stand on it.

You will find yourself in a massive, badly-lit cavern. Kirosawa will tell you that the atmosphere is breathable. Follow her to the big round door at the other end of the cave, then through the other big round door at the end of the big corridor on the other side.

Once through that, you will see the control tower of the Alien submarine base. It is laid out in a circular pattern, and you will be going all the way around it in time.
