I shudder every time I do. There are possibilities in this, however. Once samples are obtained, they could be used as chemical weapons (evil), or to deploy de-mutagen stuff(good).

I believe I have noticed several mistakes/problems/what have you in the below comments.
On Operation Anchorage:
Do not forget that Operation Anchorage took place primarily in a simulator. The only land grab possible would be for the bunker that the Outcasts operate from, for the information on the servers, and whatever tech the Lone Wanderer did't take from the armory.
On the Outcasts:
Do not forget the Lone Wanderer's conversation with the Crimson Rose, aboard the Olympus: he stated that he does not have a problem with Lyons' operation, but he does with the western Brotherhood. The Outcasts are more loyal to the western brotherhood and their ends than is Lyons' Brotherhood.

Which could splinter the Outcasts into hard-liners who stick the the BOS and opportunists who side with the TSC to help with their advance tech.

Ok, here goes. I have the KBAT radio station mod, and really like it. It plays old radio horror/mystery plays and has a rather goth-sounding DJ who sometimes mentions the Capital Wasteland generally but no specifics (so at least there's a tie-in). Though that mod hasn't been updated for awhile, and could use some more stories. (And the files are huge as is.)
Kinda cool to camp out after dark in the wasteland and tune into KBAT for awhile. (Especially with a darker night mod). That kinda scene always makes me think of the Dunwich building which, especially on my first FO3 game, I actually found pretty scary. And that makes me think of Jaimie gettin' ghoulified before finding his dad.
Despite having obscenely limited computer skills, I've been trying to imagine a horror-type adventure that would tie all those things together. Maybe something like, shortly after being scared witless by the Dunwich building, you stumble upon some notes from Jaimie's dad, who had picked up some weird horror broadcast just as he noticed a dark and eerie broadcast tower in the distant and went to check it out. You find the tower/radio station and 2 skeletons each with their hands wrapped around each others throats. Or maybe you discover that KBAT has just been a tape loop for years, as the DJ died long ago, and Jaimie's dad died fighting the demon that killed the DJ. After solving the mystery, you're left with alternate player housing at the KBAT radio station (which, of course, has a radio so you can play KBAT in your new house).
I guess you'd have to talk to the KBAT author. And it would be nice to get more stories, but I have no idea where those would come from.
This is admittedly pretty bare bones, but my imagination is about as expansive as my computer skillset. I'm thinkin' maybe someone with both of those things could come up with something pretty cool.
Anyways, it's cool to see a modder solicit opinions from the masses. Thanks for the opportunity to blab.

Just a few things. an add-on for TSC Air support that adds new power armourd troops with Hammer Head Power Armour. As well as another one that allows you to call a Death Ray Strike from Air supportmaybe after talkign to Nylus.

A moon base might be good. Lunar Ores could then be mined. I could also see more teleport locations, and the ability to place them yourself. But what I'd really like to see (probably too difficult to implement, though) is a teleporter network, where instead of seeing the destination of a given teleporter, you can choose any destination in an interactive menu, e.g., at the Rivet City tele, you can choose to go to 1)the Land Base, 2) Megaton, etc. Nice semi-lore-friendly replacement for the fast travel (which I don't like).
Why "Hammer Head PA"? How about "Terran Storm(or Shock)trooper Armor"?
