Mod Files Not Loading

I encountered an odd glitch for the first time about an hour ago. My game crashed after I had let my computer go idle while I ate something, which in itself is not odd, but when I returned to my computer, I installed two more mods that I had downloaded earlier in the day, all through NMM. After the mod manager says they have both installed completely, I launch SKSE. Note that I did not disable nor uninstall any mod. Skyrim boots up unusually quickly, and I load the selected savegame. Then it tells me that "this save relies on content that is no longer available." When the save finally loads, the only mods that appear to be functioning correctly are SkyUI and texture/model replacers. All necessary files appear to be intact in Skyrim's folders, and, if opening the game through steam, all of the mods I had selected to load in NMM were selected under the "Data Files,' yet none of the other mods appear to be working. I will attach my load order below in case it helps. The .esp "Shard of Kronos Sword" or something along those lines is my own mod, and is, as of right now, stable. The two at the bottom - Hraghenskaag Labyrinths and Infernal Armory - are the two I installed before the glitch.

Hopefully someone more experienced than I am can help you, but I would be sure to run LOOT and Wrye Bash. Wrye Bash in particular can tell you if you have missing masters. If that doesn't yield anything useful you can simply try disabling the new mods one at at time to see if those are the problem. Also, awhile ago I had an enormous amount of trouble with crashing right after the Bethesda logo, which, of course, means a missing master file. Turns out Nexus Mod Manager wasn't registering Skyrim.esm as existing. I switched to Mod Manager and haven't had an ounce of trouble since.

 

Of course, now that I've mentioned the fact that my game is stable, it will bork out on me...

I will be sure to run LOOT. I, up until now, have been using BOSS instead. I am not sure how much Wrye Bash would help in this situation, as a missing master means an instant CTD, which has not happened. I will look into Mod Manager to see if it helps. Thanks for your input!

This is both a bump and a slight update: I have run LOOT and let it reorganize my load order, and have run Wrye Bash, neither of which showed fatal errors of any sort - deleted navmeshes and dirty edits only - which have not, to my knowledge, truly affected my gameplay whatsoever, and logically couldn't cause anything like the problem I have now encountered. I have tried running the game multiple times after doing both, through NMM, Steam, and even the option to launch through Wrye Bash, and to no avail. I will also point out that I am running on a Windows 8.1 laptop with 8gb of ram and an AMD A10-5750M APU. I also have a LEGAL version of the game, bought through Steam, with the latest update and all three DLC.

On a note: there is a file called Plugins.txt and another called Pluginsfnvviewsettings.txt for Fallout New Vegas...there may be similar files like this for Skyrim...if those two files were marked as "hidden" in their properties, no plugins would load for me...I looked for the answer for a year, then found it, myself....sounds exactly like what is happening to you...Gopher mentioned it, in passing ("Bad things could happen, if those are hidden") in one of his videos...you may want to peruse his library of videos on YouTube...
