Crash to desktop when loading a save when the game is launched through MO

I've been using mod organizer for several months with no problems I couldn't solve by deactivating all my mods, but now that is the exact problem I'm having. I deactivated my mods, cleaned my skyrim folder by using a backup so there was no chance of me missing any files, and launched skyrim through MO and the game crashed with no error message when I tried to load up a vanilla save. This doesn't happen when I launch the game directly through steam or by using TESV.exe directly. Does anyone know what might be happening and how to fix it?

My specs are:

Cpu i5 4660

RAM 32 GB DDR3

Motherboard z-97m plus

GPU Geforce 660 2GB VRAM

OS Windows 7

So you have a fully vanilla save, you have no mods in MO, and you make it to the main menu but hit crash when you try to load the save?

My first guess it's an issue with your ini files.

Try backing up the ini files MO is using (they will be in whicheverdirectoryyouinstalledMO/Mod Organizer/Profiles/ProfileIAmUsing), then copying the ini files from Documents/My Games/Skyrim into that folder.

So, when you look at the save you're trying to load in MO, it doesn't tell you that you're missing any plugins?

Also, did you clean your master files after creating the save that you're trying to load?

Do check the Skyrim folder for mods that require files to be there, like ENB, but you don't have the mod loaded that uses those files. Even without correct ini's and mod activated, ENB shouldn't crash your game.

Are you using the same profile for trying to load both vanilla and modded saves? Try creating a new unmodded profile, and start a new game or coc from the main menu and see if you still crash.

So you're using the ini files Skyrim created automatically, and it doesn't work? Hrm...

Try reinstalling mod organizer.

I ended up having to do just that which was my last resort, but I wanted to know if anyone knew what the problem may have been so I could fix the problem that way.

Cloudetruth, I have a clean install, meaning no mods in my skyrim directory and the save is vanilla so there are no plugins to be missing in the first place. The problem was with MO, not any mods or skyrim itself.

If you have completely cleaned your Skyrim folder, and restored from 100% vanilla backup, Mod Organizer won't be there unless you've re-installed it.

Also, what problems are you having that you need to deactivate ALL your mods for? I know you've already re-installed, or begun to re-install, MO but what was the original reason that was causing you remove all mods, you simply said the problem began once you deactivated mods and cleaned the Skyrim folder.

The problem was a CTD so i deactivated all my mods and cleaned my skyrim folder and the problem persisted.

MO is a completely separate program that won't affect skyrim unless you launch the game through it, so the game was vanilla and I was just launching through MO. I think the problem may have been a skyrimprefs.ini problem but I don't know enough to know what exactly the problem may have been.
