clean reinstall of operating system, mod reinstallation question.

Hi,

So I recently performed a clean install of windows 10 (which means I had to wipe my hard drive). I backed up both the Nexus Mod Manager and my steamapps folder. I moved my backed up NMM to my hard drive once again however I noticed after I opened it that it no longer had any mods on the NMM itself anymore. I manually added all of my previously installed mods back into NMM but when I activate these mods it seems like all these mods are already present (it prompts me saying that the mod files are there asking if I want to overwrite them, I believe this is due to the fact that I backed up my steamapps folder). So if I backed up my steamapps folder are all of my mods essentially still attached to skyrim, do I need to reactivate them on NMM at all??
