I think I found out why. I suspect its because I placed my companion into the cell I wished him to be, and then after launching the game, I tested him out and found out that he could die. I then quit the game and then ticked the 'Essential' option.
Bottom line: I placed the companion before actually ticking him as 'Essential'
But that's just what I think, I'll see if I'm right tomorrow because I won't be going on it now.

I misunderstood what you were trying to do in the OP. Ticking him essential is all you should need. And do that before activating your mod. To fix it, make a save without the mod active, then re-tick the mod and run the game. If later you make a quest to hire him with dialog, then SetPlayerTeamMate 1 is the thing to do, like Fonger said.
