Ignoring Thane's disease would be ignoring the reason his character is what it is. Without it, then he wouldn't fight with the intensity he does. His disease is what makes Thane, Thane.

And I have my call to Shadow interrupted by the transmission sent by M.L and Cerberus troops are on Vael's docking bay, with him running to the elevator.

At least for our characters it would seem, as we escaped from the Citadel to let Shepard handle it.

It continues on from there. Then after the coup, Shepard goes to the Far Rim to help the quarians with the Battle Of Rannoch.
