Please try this out:

Skyrim.esm
Update.esm
Birds.esp
WATER.esp
GreenWaterFix_Compatible.esp
(Birds.esp has no conflict with the others, but just to be sure. )
(GreenWaterFix_Compatible.esp is the one of main file. )

I think your load order has no problem. :)
I installed both "W.A.T.E.R v1.71"(the latest one) and "Birds and Flocks v2.4" with my mod, and confirmed that it's OK.
My confirmation is:
Skyrim.esm
Update.esm
Dawnguard.esm
etc.
WATER.esp
GreenWaterFix_v2withDawnguard.esp
Birds.esp

When the game crashes immediately on Bethesda logo, there must be a lack of master files.
All esp/esm of mods have Skyrim.esm as master file.
"Birds and Flocks" has only Skyrim.esm as master file.
W.A.T.E.R v1.71 also has update.esm as master file, so do my "GreenWaterFix" files.
(Update.esm is seriously related with underwater problem.)

As for my "GreenWaterFix" files, only "GreenWaterFix_v2withDawnguard" has an additional master file (Dawnguard.esm) .

Everything is working now, I'm such a dufflehead... I wasn't paying close enough attention on the download screen and had grabbed the dawnguard version, however I don't -have- dawnguard. Once I removed it and downloaded the NON dawnguard version and checked the load order, everything started working correctly, so I am thinking that that was causing the issues.

I appreciate your detailed comment so much!
I want the people who have this "underwater-blindness problem" to have it solved.
Because I have the same issue too and love to swim in Skyrim underwater too.

Hey, Althear, great fix, thanks! However, I have a question. Since I'm using W.A.T.E.R. I get the clear colored underwater and I don't like that. Is there a way to get a more blurry, realistic underwater?

Sorry, this fix is just making underwater visible.
I think there is no way to get both color and blur back.
It seems that video card issue.
Newer ones have no issue, I heard.
But this underwater problem still seem to happen with some (old) ENB version or newest video cards when they are SLI or crossfire.

If you want only more blurring(but no color) with the newest W.A.T.E.R, please let me know :)
I will update optional file. (Except DLC Dragonborn...I haven't bought it yet :P )

Hey I've got this green screen problem too. But when I add your mod, the game crashes after the Bethesda loading screen. I saw your comment on that same problem earlier, but I don't understand the solution to the problem. Is there anything I can do to get your mod working without the game crashing? Thanks.

Nevermind... All of a sudden it just WORKED! Thanks very much for this, it's a big relief and adds to my enjoyment of the game.
Oh, and just in case you weren't sure, it works perfectly for Dragonborn DLC! Thanks!!

In Falskaar this mod does not fix the green water D: . Possible patch can be made?

No. Sorry. I have no plan for it so far.
Two things you can do for Falskaar water are:

1. Writing "bDoDepthOfField=0" in "SkyrimPrefs.ini" in your "My Games" folder while you play Falskaar.
It's an easiest way.

2. Asking the author of Falskaar for adding "update.esm" as master file and "UnderwaterImagespace" to his original water property.
Adding master file and water property is some kind of big change, so I'm not going to patch it.
Keeping its own identity is important, I think.
If you want to make a patch by yourself, load "Falskaar.esm" along with "Update.esm" in Creation Kit or tes5edit or other tools.
And add "UnderwaterImagespace" to 9 water properties of Falskaar.
After doing that, my GreenWaterFix v2 will work for it. :)
