I have fixed it, somehow the textures ended up in the nether mid-game instead of where they are supposed to go, and starting the .jar showed all folders as empty. Not sure what happened, but I have redownloaded all textures and returned them proper, but I am keeping a backup around just in case.

I am sorry if I cannot provide more information about this, if it happens again (and I am ready this time) I will look further into detail as it occurs, maybe it can shed some light on things. However, since I have never heard anything quite like it, I will might never encounter it again.
