SkyRe is an overhaul not only for perks but many other game aspects. Getting other perk overhauls w/o conflicts is a bit of a fool's errand. You can use other mods that modify perks, but they will overwrite each other. And it will be up to you to decide which one will ultimately apply to your game. As Davin pointed out to use SkyRe you will need the Reproccer and appropriate compatibility patches for your weapon/armor mods.

After you dl the Reproccer get Xathra's patch pack. And the latest Pre and Post Reproccer fixes in the optional file section. During the patch pack install choose the options that correspond to the mods you have. After you have done that run the Reproccer. And that should be it. Sort your load order and play the game. Fair warning that some mods might need you to manually change settings in the stats.xml file of the Reproccer.
