Purge Files from Different Instance

I had Skyrim SE installed to my storage drive but Vortex on my boot drive. I had to reinstall windows on my boot drive but I was able to keep my Skyrim config intact.

 

When I reinstalled Vortex, my plugins list was still operational, but my entire modlist was gone; *but* I was able to run Skyrim as if nothing changed and I was afraid to drag my mods to vortex at once and risk the whole thing falling apart. Because of that, I chose to manually install mods from there on.

 

Now I have a couple mods that require the FOMOD usage, and I tried dragging them into Vortex to see what would happen. I was given a message "PURGE FILES FROM DIFFERENT INSTANCE?" and I don't know what to do.

 

I want to keep this mod config but I would ideally like to restore my entire modlist. If not, I would be fine with only having the new mods appear in Vortex.
