I understand that Vortex uses LOOT to organize the mod list but I have an issue where Vortex shows that the DLC's don't have dirty edits but If I run the downloadable LOOT Tool it shows them as dirty. Is there a reason for this that I missed or does anyone know the issue?

If you're referring to the primary masters (dawnguard, skyrim, update, etc) being "dirty", Vortex may not consider them to be worrisome issues. In fact, in 1.5.97, I think the current practice is to leave them be rather than the old practice of cleaning them, so since AE is even newer, my *guess would be the same advise applies.

We fell for the "dirty masters notification" without researching it first, and tried to clean the masters and loused up our game.
We had to reinstall, and now leave them as are. We have very stable gameplay, though we're not running the AE.
