This probably needs reporting inside Vortex with a log file. It might be that the I/O error specifically isn't un-discovering the game.

Thank you for the possible solution! How could I do that? I perused Vortex's directory and didn't find any obvious log files that I could edit.

Update: I managed to partially fix the issue by significantly reducing the number of popups by disabling a bunch of the corresponding extensions but I still have some coming up for Skyrim probably because it's still being managed. I can't seem to get Vortex to unmanage it because it apparently has to clear out the mod directory before it can but it can't because the HDD that they were all on no longer exists. I didn't anticipate on that being an issue.
