Strange water bug in custom world space

I've got this weird bug in a world space I created. For some reason there are large, rectangle chunks missing from the water surrounding the land. They appear out of nowhere. You can see right through them to the bottom of the map. You can swim through them even though there's no water there. If you approach the rectangles they change shape and get much bigger.

 

The useable dimensions are X2055 and Y1830. It uses the default water. "Small World" is checked, unchecking it didn't change a thing.

 

Does anyone know what could cause this?

I tried to ask, because Oblivion seems to be quite imprecise when rendering something from bigger heights and there is only small area rendered in full detail. Does attached picture helps, at least a little? For me it can be some weird bug, or some imprecise rendering caused by initial setting of water and earth level. Maybe after all editing and generating all LOD parts this will disappear?

RomanR, your post did help! It seems the cause of the problem was the ground level. I raised the ground level under the water around the land (the world space is an island surrounded by water) and it fixed the problem! It seems like the ground being 100% flat causes the problem. If I keep going past the areas where I raised the ground level I start seeing the glitch again because the ground there is completely flat.

 

I still have to admit I have no idea how to edit the heightmap or the LOD files. I hope that won't be a problem.
