128 mods later, I feel like I'm writing over a lot of mods...

So I have a lot of mods as the description states but.... here's the problem. When I add mods that want to overwrite other mods i.e: Texture mods, I usually overwrite them. Just the other day I took the time to read that pop up and wouldn't you know it, its asking me, the user, what mod I want to overwrite. Now I'm thinking about all the times I went ahead and clicked "yes to all" instead of reading it and its got me wondering. Will there be any bad repercussions if I uninstall all the mods via NMM's "Uninstall all active mods" button? This way I can sit back for a few days and activate the mods myself and decide what exactly I elect to be overwritten.

If anyone one else has fallen into this same trap, and i say that lightly because its my own fault, how did you correct it. I've used the BOSS application (don't understand what it does) and the TES5EDIT Tool (understand it but too risky to clean others mods) so whats the best way to fix this mess?

Thanks in advance and I hope to get it all "sorted out" sooner than later.

BOSS just changes the order that mods load in to reduce avoidable conflicts, it won't fix overwritten files.

Anyway, if I was you, I would uninstall all the mods via NMM, then delete everything inside the Skyrim folder except for the official Skyrim BSAs and the BSAs for the DLC inside the "Data" folder. If you save all the vanilla BSAs (which mods aren't allowed to change), it should only take 20 minutes or thereabouts to have Steam verify your game cache and redownload everything else. Also delete your inis in My Documents/My Games/Skyrim. More will be generated the first time you launch Skyrim. That'll restore your game to a vanilla state without waiting to reinstall the whole thing.

After that, you'd need to install fewer mods. Vanilla Skyrim is not a bad game, if you use so many mods that you can't keep their conflicts straight, it's time to either lose some of them or expect to encounter game-breaking bugs.

That's just what I would do... But I only use 26 mods.
