Update Broke my Skyrim

Here's what happened, I was playing Skyrim with mods enabled working fine on an older version of Nexus mod manager, I think the version before the newest one. I figured I'd update the mod manager so I went on the site and downloaded and installed the newest version. I selected "no" when prompted to delete ALL nexus mod files (or something similar to that) because I knew it would most likely delete all my mods that were currently installed. Booted up the new Nexus MM and the plugins were still there. In the mod categories section however, no mod files could be found. I proceeded to run Skryim which again was previously working right before the update, and now it crashes on save or quicksave. I tried searching the folder that NMM uses to store mods and (big surprise) there aren't any. However the game still plays as if the mods are installed, which they are, just crashes once it needs to save or quicksave, almost as if I'm running a mod that uses a master file that has been deleted. Any help with this at all? Thanks in advance.
