The new NMM version changes the way mods are installed.

If you want to change the options for scripted installers you need to uninstall them (just as before), otherwise NMM will remember what you chose to be active in each profile and automatically restore it:
Uninstall is no longer achieved by double-clicking on a mod (that will just disable it, thus removing their link to the game's Data folder).
To uninstall a mod you need to right-click on it and select one of the 2 Uninstall options.
Now, if you reinstall it you'll get the usual scripted installer menus.

This is not an issue, but working as intended.

Currently there's an issue for a few people, that we're unable to replicate, where upon uninstalling a mod, NMM is unable to remove the xml file where the selected options are stored.

[EDIT] This could be fixed in 0.60.7 , if you were affected please provide us feedback using this version.

In the meantime we fix this, if you're affected by this issue, you can manually fix it by:

Uninstall the mod right-clicking on it and selecting "Uninstall Mod"

Go in the: Mods/ModProfiles/{randomProfileID}/Scripted folder

If there's an xml file for that mod, manually delete it then retry installing it.

If this keeps happening to you please open a report here: http://forums.nexusm...ager-open-beta/

provide info about which mod is causing the issue and what's your antivirus (security suite).

I just read your reply. I did finally figure it out by myself by just clicking buttons(Icons) . It would really be nice if Someone would do a U-Tube or Nexus NMM video on how to Use all the New (Icon ) buttons, when up-dating NMM. A Picture is worth a THOUSAND Words.. I am only playing a lot of games because It keeps my mind occupied after retirement, and Many Games are also fun to play. But I do have issues with New Up-dates not being properly explained, or have to Search for Hours on some web site for Answers or have to wait for days for an answer to a question. That brings me to this. If I play a New CBBE version game Skyrim, say for a length of time. Than one day I want to start a New Game with UUPN, or UNP. But I do not want to lose My cbbe game. How do I keep track of what I disable, if I start a New UUNP game, and disable some mods of the CBBE game ? Because I see that all the save games keep adding up. If I do Cbbe and the save games is at 31 saves. When I do a UUNP or UNP New Game, the Save is at ( 32) save game. 33. 34. 35. 36. and so on. My save games just keep adding up.  So How do I keep track of all disables and New Modes Inabled ? If I want to play My CBBE game Today , and MY UUNP or UNP game tomorrow. ??

Thank you for the reply, However for some reason the NMM seem to think I had updated or changed it just now and is in the processes of un installing all of my 315 mods that I pain stakenly setup so that all of them would run and now it will take me hours to set it all back up again and make patches. I was trying to reinstall a mod and it locked up, so I did a crt alt delete to bring up task manager to just shut it down and restarted it and BAM in my face it couldn't find the already setup directories, and thought it was a fresh install. TOOOOOOOOOOO!!!!!!!!!!!!!! AGREVATING!!!!!!!!!!!!!!!!! I like the concept but not its Execution it's way too glitchy for just an average computer person that just wants to download install and go maybe give people a choice of this new one or stay with the old one :) at least with the old one I knew I could install something and it would stick and stay setup the way I wanted it too till I wanted it changed, this one seems to have a mind of it's own and makes changes I didn't ask for nor wanted. I'd send you the crash report but I can't find that either. The NMM is too busy right now with the uninstall of all my mods so it won't be till tomorrow before I can do anything with this and get it all set back up. You may think I exaggerate about how this is going, but I'm not I have a computer that everyone in the world would be envious of  and this thing just takes all the fun out of modding a game of choice. I know you guy's are working hard on this but please try to hear what I'm screaming here is going wrong with this I don't know how to fix it other wise I would for my own peace of mind, but this last update you sent out I had already done the first one so everything was all good till this and it didn't recover like it should have when I restarted the program I followed the instructions and it bypassed my choices not to uninstall everything and did it anyways. So out of all of this I hope it leads you to a fix or it's just my and everyone else tough luck!!! I do hope the next update will have some sort of fix in it for these problems. Thanks Again!!!!

Its still happening to me. The mod is Chesko's Frostfall mod ver 2.6. Im using Nexus Mod Manager ver 0.60.11. I use Microsoft Security Essentials. I've tried both uninstall options, but im still unable to get the scripted installer to run for Frostfall. I've checked all of my mod profiles scripted folders, I see my other mods but Frostfall does not appear in any of them, and I have the show hidden files option checked as well. Ive also deleted all frostfall files from my hard drive but still nothing.

Yes it's still happening with me as well even with the new update just released as well as when uninstalling a mod it won't remove some esp files that your uninstalling it removes all other parts of that mod but leaves the esp in the data folder. On some occasions when I uninstall a mod the NMM will crash and burn for no real reason it just shuts down and now error txt file is generated, today I found the some that have been and when I tried to attach them to a report up here it kept saying they are too large so I don't know how to get those posted so anyone that would know what to do with them can see them and maybe they would help show what's happening and get it fixed for everyone, also I'm seeing a problem with redundancy in the file structure of the new nexus, where I made a clean start of everything and I mean everything with new install from the ground up and then setup everything from scratch and yet I see multiple listings of the same file in three different places which may or may not be by design but it seems a little bit confusing to me the human and maybe more confusing for the computer which may or may not know which one to look at, for me though at this point I just need NMM to uninstall a Mod as it use to and install a mod as it use to without having to look for a script file and delete it, which by the way doesn't work because I did that today and I had to delete the whole mod and redownload the thing just to get NMM to see it again and load it up, because no matter how many times I click on install it would just blink and do nothing, that was with unofficial Skyrim patch by the way which is just one of the most important mods to have, so from here I don't know who they're actually catering too with the updates of the new NMM but it seems that none of the updates are helping anyone that is using Skyrim mods at this point. I do try to read what the update is going to change but in some cases it's so vague and sound like a wide range change that you feel "WEll maybe this one is going to fix my problems" only to find after that it didn't help anything with what's happening  on your system. I know these people up here are trying to help when they respond and I haven't been able to upload the error text files because their too big but sometimes the answer you get here is like someone speaking to you with a blank stare and they have no real idea what to say to you. I know that sounds harsh but I have been around the rodio a long time and I'm no dummy, I may not know the answer myself but If I were going to give an answer to someone it would be this at first contact "Thank you for reporting this issue are team will be looking into this and seeing if we can come up with a solution for you, we'll try to keep you up to date on our progress." Then my next action would be to research this issue and what may cause this issue in my program, then see if I can track the culprit causing this issue and fix it so that issue would be fixed, and that's one less issue as a whole I would have to worry about, then I can move on to the other issues knowing that at this point my program is working correctly for everyone as a whole with what is really the very basic function of the program anyways which is to install and uninstall mods more conveniently. So there's my two cents worth, that doesn't mean a damn thing LOL...just my thoughts for someone to read when their bored.

You maybe you can read this I'm sorry to have ever even tried to inform the staff of the NMM about anything as your all so damn incompetent that you can't read. Your half my age with better eyes than me and I can read it. Again the short way out "MODERATOR" and this is suppose to be the proper place for all of this, this is where your software sends me when I click on report. God give me a number so I can call someone and I will by God get something Done about this Lack of proper support crap going on with you, everytime I come on here your the same person doing the same thing.
