Vanilla reinstall of Oblivion, nuked MyGames folders and everything, and that reinstall guide surprisingly saved my hide! The registry went bad in my case, and my registry cleaner wasn't solving it because I wasn't restarting my computer after I uninstalled Oblivion, and before I ran a check... I'm actually an experienced modder, too, so all the more power to ya! Anyways, yeah, your save should be fine. The save file is kept in the 'My Documents/My Games/Oblivion/Save' folder, or something similar. Anyways, I think it would be totally worth it to just take a minute to read through the uninstall procedure and try it. It could save you several days of fixing work that I had to deal with!
