I have 2 problems

Hi, I'm new to skyrim on PC, but I've played through it multiple times on both ps3 and xbox 360. I'm new to using mods, but i have been able to figure out most of the installation and usage of mods with the help of youtube. I have had no problems with skyrim on pc yet except for these 2:

 

1. The companions questline won't advance after I turn in the, "trouble in skyrim", quest to farkas. The quest will be completed and I get rewarded, but nothing happens afterwards, and none of the other companions will provide me with any work. I am a huge fan of the companions and they are my favorite guild, so if someone could please help me through how to fix this problem that would be great. I am the high king of skyrim using the become high king mod, and I have ordered farkas to be my bodyguard because he is one of my favorite characters and I did not want to have to wait to finish some of the companions questline to get him as a follower. Idk if doing that has caused any of these problems but i thought it would be worth mentioning just in case. I also have the UFO- Ultimate follower mod active fyi just in case that is causing any of the problems.

 

 

2. Lydia is acting very strange, by strange I mean I had her following me while I was saving the moth priest during the dawnguard quest, "prophet", and when I returned to fort dawnguard she was no longer following me. I know she was not dead since I had her set to essential, so I went to breezehome and there she is, but she is not wearing the armor or using the sword or shield I gave her. The reason she did not have the stuff I gave her may be because during the become highking of skyrim mod quest you had to get 40 supporters and I did not feel like doing 40 quests for 40 people so I used console commands to summon over 40 lydia's to get them to all say yes, and I thought I killed all the extras, but 1 may have gotten away. I did not care and just that lydia follow me but she won't open her item menu when I say, "I need you to carry a few things", and when I say, "time to head back home", she will say yes but when I talk to her again it is as if I never said that and the option to dismiss her is still there, and has not been replaced with follow me. Lydia also won't even follow me she just sort of walks around and does whatever she pleases like a normal npc. I have tried killing her and spawning a new lydia, but I get the same problems and the only other save I have where she is not acting strange is more than a few time consuming missions ago, so I would rather not have to start from there again, but I will if I need to. Also all the mods I use are run with, Skyrim Mod Organizer v1.3.11.
