Lot's of Active Scripts can't find the mod or mods causing it

Hello, I come humbly to ask for your help with a game save.

PROBLEM

The problem, simply put, it's that I've 10,000+ active scripts when my second to last character only had like 33. I've tried to pinpoint the culprit but as you can imagine not sure what I'm doing, also, even after removing some mods that I thought were responsible, I run save clean but only a handful of them are deleted (those scripts doesn't become "broken").

SYSTEM

Desktop
Intel Core i7-4790 CPU @ 3.60GHz 3.60 GHZ
RAM: 16.0 GB
64 bits
NVIDIA GeForce GTX 970 at 4 VRAM
SSD: 500 GB
Right now, about 80 GB of free space.
GAME
D:\Steam\steamapps\common\Skyrim
Legendary edition so All DLC
Mod Organizer
SKSE - 1.7.3
PLUGINS
Complete LOOT... something, here: http://pastebin.com/HN8Bx91h (It has a lot of that "false, order" and stuff, I guess it's important...)
HELPING PROGRAMS
Save Clean
TSEdit5 (But I only know how to remove ITM and other automatic stuff)
Wrye Bash (I only know how to use the bash.esp patch)
OTHER
I removed the "Interesting NPCs" mod because I thought it was the main culprit, played a little and I think that the Active Scripts went down a little. Then I went to another character/save where I didn't have it installed and besides I barely used that character 1 hour, it had already 800 Active Scripts, so it most be another mod or a combination of mods, or maybe mod order, I don't know.

Thanks for your attention.

Here is what I noticed from a quick look.

1. I would note that whenever you are using a mod like Expanded Towns and Cities or JK Skyrim, these mess with a lot of things. As you've noticed, they have patches for a lot of mods, but I don't think they can make them for everything. Use some common sense when it comes to your mods. If a mod is affecting world spaces and NPC placement/paths, then it could mess with other NPC Overhauls. The same goes with mixing mods that add two different types of water mods, grass mods, lighting mods and so on.
2. I noticed you have Enhanced Character Edit and Race Menu active at the same time. You cannot run both of these together. Make your character in one, save, then deactivate, then activate the other and make your edits.
3. I noticed that your lighting mod has the weathers.esp active. While I think it is compatible with the current weather mods you have active right now, I'm not sure. I'm fairly certain it is not compatible with CoT, so don't use that unless you deactivate ELFX weathers if you reinstall the mod. I prefer to allow my lighting mod to deal with the light and only the light, same with water for water and so on.
4. I think your mod order would function better if at the end it looked like:
FNIS
[Animations that FNIS updates]
XPMSE
Alternate Start
Bashed Patch, 0
5. Make sure that you are testing your mods on a new game. Skyrim bakes scripts into your saves, and anytime you disable/move/alter a mod on an active save, it can freak out like this and start causing random issues and CTDs.
6. I believe that Bijin All in one requires that you activate his/her mod and then in the plugins list you deactivate all the other bijin installed mods by ticking their boxes. Read the page to make sure.
7. You are using RS Children. I believe there is a USLEEP RS Patch on the nexus.
8. You have a lot of mods altering NPCs. Make sure that each of these are compatible with each other, and on top of that, it looks like you are altering their sounds with Immersive sounds (though I'm not sure because I don't use it). I would highly recommend you consider exactly what you want and maybe cutback a tiny bit unless you know for sure all these mods work well together. I'd imagine this is why you have so many scripts.

Well, things went from bad to worse. I tried to remove several of the mods that affect NPCs and animals but in new games, in less than 5 minutes I already had 60+ active scripts, most of then of the NULL variety. So I went to try to test them all 5 by 5. Except for the "Live Another Life" mod because it is needed to avoid 20 minutes of my life in Helgen for everyone.

Well, after one test, now every time that I hit the bed for any destination except the arrive by ship at raven rock the game crashes. Went to check the faq at LAL page but it says that this only happens with females (I don't bother with changing the sex so it's always nord male) and with skeleton mods, which I deactivated all.

So I thought that maybe LAL was the culprit of everything so I swallowed the Helgen beginning, but as soon as jumped out of the inn and Alduin attacks, the game crashes.

Loaded mod profile with the game that I had problems with. At first no problem, then crash. Tried again, exited to main menu, crash.

Am I going to need to reinstall the whole thing, right?

Just make sure you do it right. https://forums.nexusmods.com/index.php?/topic/906390-cleaning-skyrim-for-fresh-install/

Make sure this time when reinstalling each of your 5 mods at a time, that you are carefully reading their pages. Look for incompatibilities. These can be found in the compatibility section, in bold up at top of the mod sometimes, or even tucked away in the forum/posts sections of the mod. It could be that there was something corrupt in your master files on top of the other mentioned problems. Make sure you are installing everything correctly. Gopher has some great videos on youtube on how to both NMM and MO basics.

posting just if someone stumbles with the same problem.

Re-installed Skyrim and added all the mods like MOD, almost exactly the same mods that I had before the problem, except those that overwrite the same NPC as snelss0 recommended.

No more null active scripts on new games.

About the old game save, it seems to be losing the active the scripts as I travel around, but I must keep cleaning the game save, so I'm not sure if It will be better to just start from cero.

So, if you have the same problem than me, Null Active Scripts even without mods, you have to reinstall the game.
