LOOT works by examining the header information in each plugin and building a matrix of which plugins affect which others. So it's generally pretty good about placing which plugins require others to come before them. That it splits up the collection of PN plugins is typical and not "messed up" as those are separate components because they affect different things. While no automated program is going to be 100% accurate (it won't know which of several plugins that are otherwise equivalent needs to be first as an example) LOOT does allow you to use it's "meta data" capability to make those minor adjusts yourself. But generally if it says:

26 1a EVE FNV - ALL DLC.esp

27 1b Project Nevada - Rebalance.esp

then you don't want to argue with it unless you have a solid reason (either author instructions or by examining the internals) to do so. Which other plugins get mixed in between in which order varies by the particular combination of mod plugins that are involved.

Edit: If you do make some manual adjustments to the "load order", run LOOT again to see if it makes a major change in the order again. If so, re-examine your thinking and the plugins involved. Repeat as needed until it doesn't alter your changes.

ok thanks i'll keep that in mind when using loot.

now that I come to think about loot I think I might be getting mixed with fallout 3's wasteland edition mod with eve and unoffical patches having a specific load order which messed up.

ever since then Ive been weary of using load order sorters and being trying to learn how to manually optimise my load order when mod compatability patches are invovled.

really I'm just worried I missed an instuction somewere on a mod page for compatability with these mods but havent found any straight answers on either mod page or forum pages.

anyway thanks for the help, Im not the sharpest tool in the shed when it comes to modding despite being in this community for a couple of years now(like a couple of months ago I learned that I shouldnt be manually installing everything)

Well, LOOT relies upon the community providing information about such things as are not included in the file headers. Primarily that is the responsibility of the mod authors, but users can contribute as well. Sometimes new mods or versions of the game can cause problems for a while until that information is incorporated. The "meta data" capability in LOOT provides a way for the individual to provide that information from the mod until it gets included in the master lists.
