You just used the Mod Organizer in the wrong way. Clean up your data folder from the Modfiles back to vanilla. (Delete all Files which are not part of the original Skyrim)

 

Clean up the Master Records in Skyrim.esm, Update.esm & eventually Dragonborn.esm and Dawnguard.esm.

After this, install all Mods which you decided to use with the Mod Organizer itself as to install them manually, because the Mod Organizer prevents Data mess in your Data Folder and gives you a better plattform for troubleshooting.

No, you can use Nexus Mod Manager, but I dont suggest you to use both of them.

If the Mods were correct installed with Nexus Mod Manager then you have just to clean up your master files (*.ESM).
