SKSE64 not reading installed mods

I recently started replaying SkyrimSE, loaded some mods to it via ModOrganizer, played, then downloaded a few mods requiring SKSE64, installed as per the instructions. Now when I load a saved game, SKSE64 says that the game is missing all the previously installed mods.
