Vortex warning "mods changed on the disk"

Running into a problem i really don't understand at all. I've been using vortex to mod no mans sky. Everyone seems to work great with one exception. There is a mod that did not have a "download with mod manager" option. So, I manually downloaded it and installed from file. It works just fine, loads and runs the first time. However, whenever i open vortex again, I get an error that reads...

"Mods changed on disk". I have the option to quit vortex or "apply changes". When i apply, it removes these mod files from the folder they need to be in, forcing me to reinstall them in order to use them again.

Any ideas as to why this is happening? perhaps there is a step I am missing for manually downloaded mods?

If you manually downloaded it, did you download it to your Vortex download directory?
Because Vortex will usually automatically detect any new mod that gets downloaded to it whether by using Vortex or manually.
I do it all the time.

If you've done everything properly, then you may want to report it as a bug

When you manually download a mod, open to the Vortex Mods page.

In file explorer, navigate to your downloaded file.

Drag it to the bottom of the Vortex Mods page labeled "Drop Files".

Your mod will show up as never installed.

Install it, Enable it, and Deploy. You should be good to go.

It's possible this is my issue. I'll have to see if it's being added to the vortex download folder when i add it to vortex manually. Thanks.

I've tried this several times, but it still throws the error. I'm going to try to manually add it to the download folder for vortex to see if maybe that helps solve the issue. Thanks for the help.

Quick Update. I decided to check and see if I needed to manually add the mods somewhere in the vortex file system. As it turns out, they seem to be where they should be. The staging folder and downloads folder both contain the files i manually added. They are listed in the downloaded list in Vortex. I can install them, play just fine and everything works. But, the next time i open vortex, I get the error in these images, and then the files i manually added become uninstalled. Photos in this album to verify it all.

Vortex is complaining that you're manually installing the mods OUTSIDE of Vortex.

Put the mod archives in the download folder, then in vortex pick INSTALL FROM FILE, that should open up the explorer window for the download folder, pick the archive you want to install and Vortex will install it.

That should stop your problem

This is exactly what i've done though. As you can see in the first image there, the mod archives for metal spaceships and no mans sky fantasy are both already in the vortex download folder.

You shouldn't be seeing anything with an archive extension in your MODS tab.

such as

_______Metal_Spaceships_by_Redmas.rar

___No_Man_s_Sky_Fantasy_by_Redmas.rar

Do you have Mod ARCHIVES in your mod staging folder?

You didn't put the manually downloaded archives into your Download AND Mod Staging Folder did you?

A quick look on Skyrim indicates any mods not downloaded from Nexus most of the time includes a .7z, .rar or .zip-ending on mods-tab.

Even a couple mods manually downloaded from Nexus also includes a .7z ending. Example:

Unofficial Skyrim Legendary Edition Patch-71214-3-0-14-1546383748.7z
