I hate water IRL but I love flooded buildings and ruins (they're beautiful) and think the Mojave dungeons (like Vaults and abandoned buildings in general), along with the SM Villa, SM Casino (maybe) and Big MT (hell, flooded Big MT is even canon to an extent) would really benefit from the more mysterious and exotic look that water gives (If you've played SM64 as a kid you know what I'm talking about).
