Mod Organizer 2 messes with the animations?

I wiped everything. Deleted all my mods, deleted the game folder, and reinstalled the game twice.

Finally, I found the issue.

 

When I run the game through Mod Organizer 2, the animations stop working correctly. Heads roll around in a 360 spin, walking animations fail, and sometimes don't activate at all. FOSE or not, the animations don't wanna work. It will if I run the game directly without Mod Organizer 2.

 

Now that I've identified the problem, what do I do about it?

 

No mod list because I deleted all my mods. This is an issue with Mod Organizer 2, not any mods that come with it.
