With the memory lounger chair technology, and a ready supply of 3rd gen synths, a handful of Institute scientists could have figured out a way to upload their memories to these synth's and so live indefinitely. This process of duplicating their mind and imprinting it on a synth destroys the original mind, while the new mind must be a fresh/blank slate to receive the uploaded copy, or it will be corrupted.

 

Dr. Amari may not know how to do something like this, but this team of institute specialists overcame many of the hurdles and embraced it themselves. Obviously they wouldn't be immortal, as the synth body they inhabit could still be killed or injured, but they could continue their evil work for centuries. It's rumored that some early tests were done using early model robots, but those usually ended in failure and became the reason for the institute to abandon this line.

 

This could be a sub faction within the Institute to be investigated, rooted out and destroyed. It could also be that they are a split off group that made a run for it, escaping to continue their work.The regular institute human scientists saw this as abandoning humanity to become machine, and so are loathe to see this work continue. The Duplicators would have their own coursers/soldiers to protect them from external threats, but secrecy would be their principle tool.

 

Having molecular relay technology is what gave them the opportunity to split away from the main CIT Institute group, and allows them to continue to come and go quickly and easily. Keeping their relay offline except for at specific moments, allows them to escape detection, while still be able to gather resources.

 

Instigating conflict between adversaries might be the chief tool in ensuring their enemies don't grow too powerful as they continue to work to find true immortality for themselves, and then establish themselves as rulers of all.
