This is a rather uncommon and possibly complex issue. Also the description of your issue isn't really clear.

What "FNIS message" exactly are you talking about? What you quoted above looks like the (mostly) normal output from FNISGenerator for users.

So, some questions first to maybe get a clearer picture:

1. Do you use different animations in your profiles? If so, it would be perfectly normal that you have to re-run FNIS after switching profiles.

2. Do you have "FNIS integration" enabled in Vortex? If you have (IMHO not recommended), FNIS will be run automatically after each deployment. IMHO a waste of time. FNIS only needs to be re-run if you changed animations. As long as mods you change aren't related to animations, you don't need to update FNIS all the time.

3. If you switch profiles (which means that mods need to be deployed again), do you get a message about files regarding FNIS being changed outside of Vortex? If yes, did you decide to keep the newer files? That's what you should do. If you choose to revert to the original files, you reset FNIS...

One thing worth noting is that Vortex keeps separate copies of the generated FNIS Data for each profile, and appends the name of the profile in parentheses to it. If you're not seeing that, or if you have two separate FNIS Data plugins active in the same profile, or if the active one is not for the active profile, then Remove every instance of FNIS Data and run FNIS For Users again, perhaps for both profiles.

First of all thank you for your help, but this things is not normal..u see after each deploy fnis update, but the fnis tun app runs and I have to manually update it but it wont disappear as I update it and the only thing it shows as warning is this( you know the fnis pop up when u check the boxex

1 Warning(s).
Generated files redirected to D:\Vortex Mods\skyrimse\FNIS Data (TOM CANTS ALL TIME)
But the name matches my fnis of that same profile...Animations are working fine, but why I cant get rid off the pop up and I had to exit fnis app manually? This happens eveytime I deploy my mods

Since you always have to consistently check the same box(es) every time FNIS For Users runs, use the Configure FNIS button in the Mods tab to PRE-configure it with the necessary options, so that Vortex will hide the dialog when it runs and apply the options you select every time. If they ever needed to change, you would change them there in Vortex.

It's also worth noting that when the FNIS window isn't hidden by Vortex it sometimes is still "hidden" by Vortex: the FNIS window can spawn behind/underneath the Vortex window - AND there is no Taskbar button for it - so that it becomes invisible.

Not sure if I undestood your issue completely, but for me this sounds quite normal.

You probably have "FNIS integration" enabled in Vortex. This means Vortex will automatically run FNIS every time you deploy mods and/or change profile. When FNIS is run, that orange/yellow window will pop up, FNIS will do its thing and then you have to close that window manually. FNIS won't close itself after use. That's just the way the program works.

The "warning" you quoted means that FNIS data isn't written directly into your Skyrim SE folder, but in a folder Vortex uses to store different FNIS setups. Again, this isn't "bad". Just the way Vortex handles FNIS data for different profiles. The "warning" is more ore less simply a reminder that FNIS data isn't stored directly in your Skyrim SE folder.

If you have different animations in your profiles, there isn't much you can do about this situation.

If your profiles share the same animations, I'd recommend to disable "FNIS integration" in your Vortex settings. Run FNIS ONCE from its folder within your Skyrim SE directory. After that, you don't need to touch FNIS again unless you remove or add animations.

Did you uninstall FNIS PCEA2? Looks like you did but you missed the file you have to manually delete. That's what causes this warning...

>>Warning: AnimationList found in "Animations\FNIS_PCEA2", but no corresponding Behavior file. Incomplete mod IGNORED.<<

Here is info from the FNIS PCEA2 mod page;

Uninstall as usual.
Manually remove character/animations/FNIS_PCEA2. The remaining files don't hurt, but don't help either.

Manually remove that folder or reinstall FNIS PCEA2.
