Recently I began modding fallout nv and I have come across a strange problem. Most npcs that spawn have nothing in their inventory. This is especially prominent for NCR troops who spawn with nothing at all. Most other npcs spawn with a weapon, armor but no ammo for the weapon! any help is appreciated!

Try without the NCR rearmed, if not that reinstall PN equipment, use the GBO command to get the exact mod that the character is from, then check their inventories in the GECK and work your way through the replacers you might have.
