A bunch of characters naked after reinstall

A while back I somehow messed up Fallout 3 to the point where it wouldn't even get to the main menu without crashing, so I did a complete uninstall of it and all mods, keeping only my saves. I've spent the last two days reinstalling it, all my mods, and making sure they all work together. For the most part they do, but now a bunch of characters are now naked, including all rivet city guards, Mother Maya, some caravanners, their guards, Colin Moriarty, and probably more that I haven't seen. I have no idea what caused this, I didn't have any armor retextures and the only armor mod I had installed was Scavanger Armors (https://www.nexusmods.com/fallout3/mods/10228) which, as far as I know, doesn't change the armors of any characters, just adds a location that sells a whole bunch of armor, none of which are in leveled lists. If anyone knows of a way to fix this, I'd really appreciate it.

 

Edit: Found more characters its affecting! Now Bannon, Harkness, Angela Staley, and all Brotherhood scribes, named and otherwise, are running around in nothing but their underwear.

Using FOMM
Useing FOSE version 1.2.2
No Gameplay enhancements
Im using Intel HD Graphics Bypass Package (https://www.nexusmods.com/fallout3/mods/17209)
The game worked for a bit, then I installed scavanger armors, learned it cause my game to lag whenever I looked in the direction of the store it added, tried to remove it but must've messed something up, completely uninstalled the game by deleting its folders in program files and in my documents, save for the saves folder, uninstalled from steam, and then reinstalled. After downloading the bypass mentioned above, it was working again, continued working after I added mods and tested each one.
I tried verifying files on steam after reading the bullet point on the link I was given, still got naked characters. I did not move the ini files though.
Hide known file extensions was originally enabled, but now is not.
I am not trying to run the game faster than 60 FPS
I also have FOSE, Command Extender, Intel HD Graphics Bypass, NMCs Texture Pack Lite, Games for Windows LIVE Disabler, ArchiveInvalidation Invalidated, Ambient Wasteland 2, Rustic Grass 4k Retexture Lite 2K version 2, along with the rustic grass for Point Lookout and the Orange Amanites glowing one, both of which are part of rustic grass, Weapon Enhancement Pack, along with the path for RH Iron sights, WEP WMK Uniques for the Pitt, and WEP WMK Uniques v1a,

CRL9000 Sound Modification V046 - DLC Edition, along with the DLC Weapons Soundpack, MTUI, Loot Menu, lStewieAl's Tweaks, and Fallout 3 Reanimated.

Im not sure if its a specific mod causing this, or the lack of any. As I mentioned, I think, I backed up my saves before doing a complete uninstall of Fallout 3 and all my mods, but when I reinstalled, there were a couple mods that I did not reinstall. Those mods are Improved Sound FX v1_3, Below The Depths - Sea Overhaul, Realistic HDR Lighting, Dustworth - Classy Eyebot Follower (FO3), RobCo Certified, Sleep in Megatons Common House, CASM, FWE - FO3 Wanderers Edition, Wearable Backpack - BlackWolf Backpack - Modder Resource, FO3 Flora Overhaul Dead edition, The Apartment on New York Avenue, UIO - User Interface Organizer, Color Hi-Detailed map and icons and the no white pipboy color fix for it, and Pilgrim Island. I also just started a new game and visited a few places that had characters that were missing their clothes, and they had them on again, so it doesnt appear that the issue is the cfiles for the clothes are missing, the characters in my saves just arent wearing them, i even killed one of the scribes just to see if his robes werent equipped, and he didnt even have them on him.

Im sorry about the long wall of text here, I just went through the link given to me and answered each question to the best of my abilities. I hope this can help someone figure out what the issue is, cause I really dont wanna deal with a bunch of NPC's running around in their underwear for the rest of my playthrough.

Game located in C:\Program Files (x86)\Steam\steamapps\common\Fallout 3 goty<--------Incorrect location. That's was 11 years ago, things have changed.

Load order is incorrect too.

Improper removal of game files.

left over registry entries and location prevents altering already established install of the game so no, no armors

Your lucky they are not all stiff AND NO ANIMATION.

That can break the game unless you use the exact code it was built with. "Fose version" And still has issues with other mods.

Down load loot and install it

run it

back up the load order from Loot. save it somehwere.

That load order from Loot as its' the only thing left for this game to use that actuall sorts mods , though incorrectly will be the basis of the mod install and install order based on load order.

This time

Just establish a good default vanilla game Vault 101 exit before install the mods.

Use steam to again uninstall the game

and remove the saved games folder as nothing in there is worth any thing.

Install steam to another drive.

If no other drive is available? use this patch for steam.

C:\Steam games.

install seatm there and then reinstall fo3GOTY and do as I tell you.

Prior to launching fallout 3...after graphics has been established...Edit the plugin.txt file and remove all DLC's listiongs.

leave only fallout3.esm and run the game

once out side the vault hard save and exit

open Fomm

check anchorage

close fomm

run the game from steams window

wait for anchioreage to load it's quests and hard save

exit

repeat what I said above with the remaining DLC's

"1 at a time "

once all are installed ? go the megaton and check.
