That is odd, Does SKSE run ok if you take out the ENBoost files from your game folder? Did you re-set up the ENBlocal.ini file when you reinstalled it? This is bugging me now like its my game messing up

This may sound obvious but did you reinstall SKSE into the game folder? Did you use an old SKSE shortcut? When you run TES5Edit does it show your mods? Does TES5Edit/FO4Edit result in any errors when loading with with all your mods unchecked and just the vanilla + Xpacs checked? I'm Curious to find out what the issue was if you find a resolution.
