xNVSE dev here, to further clarify why we didn't update nvse_loader.exe is because it needs to be whitelisted from anti-virus software every time it is changed (for example Microsoft Defender will delete it automatically). Since there is nothing inside the loader that has changed since the last update (or likely will ever change) I didn't think it was worth touching the file for the update. For next version (6.0.1) I will change the loader version so that Vortex can handle it correctly, but that'll mean that I also need to submit it to Microsoft for analysis again so they can whitelist it again. That can take time, especially since all PCs with Defender enabled need to download the whitelist update from Microsoft.
