Download Fallout Mod Manager from the Nexus. That's the first thing to do. It makes managing your mods much simpler and easier than the FO3 Launcher Data Files thingy...
Follow the instructions about installing it.
Then download ArchiveInvalidation Invalidation and follow the instructions for that.
Both of these are tedious but necessary if you want everything working properly.
So, after you download your Nude Mod, extract the .rar file with WinRar or whatever to your Desktop.
You'll probably have a Folder called "Data" or a Folder with another folder called "Data" inside it.
What you need to do with this Data Folder is find the corresponding Data Folder in your Fallout3 Game directory.
Depending where you installed it to, it will be something like c:/program files/bethesda/Fallout3/data.
Then, you copy-paste the Data Folder from the mod into the Fallout3 Folder. Do not paste it anywhere else because you are attempting to retain the directory structure of both the game and the mod - combining them into one Folder.
To put it simply:
1) right click your nude mods data folder
2) select "copy"
3) Go to your fallout3 directory and righ-click on the Data folder
4) select "paste"
5) a notification will appear telling you the folder already exists. This is fine as nothing will be erased: you are merging the folders together to retain the folder structure, as above.
6) select "yes to all".
So now you have it installed properly. Next you need to activate the .esp that came with the mod so that it will affect your game.
An esp is a plug-in, standing for Elder Scrolls Plugin. It relates to a corresponding .esm, a Master File. In this case Fallout3 is the master and your nude mod is the plugin that tells the game to use nude meshes/textures instead of the default boxers and tanktop.
After you installed Fallout Mod Manager, a shortcut to this program should be on your desktop. Launch FOMM.
You will see a list of esms and esps with boxes next to them. To activate an esp/esm check the box next to it's name. (You won't need to bother with this because your nude mod is a replacer of existing files and does not need a plugin to activate it)
Also, make sure you press "toggle archiveinvalidation invalidated".
Finally, press "Launch Fallout 3".
That should be all you need. I've tried to be thorough, given that you're a noob. Post again if you have further problems.

The Enclave were indirectly responsible for your fathers death; it would depend whether this would matter either way.
Aside from that, I would side with the Enclave in a heartbeat, given a choice. It's a shame they're hostile by default, like Raiders.
Consider that the Enclave is the only faction that manufactures new material. Couple that with their high technology and their cooler armour.
Top it off with the "evil" stereotype and you're good to go ....
With regards to the modified FEV, I would loosely support its use, given that its probably the only thing going to stop the Vault 87 Super Mutants in the long term.
I found Eden turning on his soldiers to be hard to swallow - if he's insane, fair enough, but it seemed to be just a disagreement between him and Autumn to me.
When the story sets up the villains to fail, it just gets silly. Narrative convenience can only be stretched so far ...

I've always disliked the Brotherhood for being faintly ridiculous techno-knights.
Lyons and his bleeding heart altruism is either going to be incredibly self-destructive or is some sort of veiled attempt to secure a power base in the capital wasteland through winning the hearts and minds of the locals. Their use of 3 Dogs propaganda also would seem to support the latter. As would their recruitment of locals, according to Morgan.
(Note that the BoS is/was fighting a losing war with the NCR in the south - Lyons may be trying to cut his losses and re-establish)
In general, I would regard the BoS to be scavengers who got lucky at the Citadel; they can't produce technology like Liberty Prime, and they can't manufacture new suits of power armour (where anyone gets their supplies in this game is a serious plothole). The Citadel itself is a gutted ruin, except for Lyons' apartments - contrast this with Raven Rock and AAFB. The Enclave in general seem to be just better at what they do ....

The way I played my latest character was to side with the BoS up until you get to choose whether to bomb the Citadel, whereby I bombed the Citadel. The effect being both powers were crippled in the Capital Wasteland, leaving me to reign supreme ...

Ah, but consider that since the concepts of right and wrong are inherently subjective to the creator of values (i.e. you or me), the script would have to take into account that the player might find reading the Bible, or Nietzsche, or Kant morally repugnant, depending upon perspective.
Furthermore, one might find that the arbitrary assignment of positive and negative Karma to certain actions objectionable in itself.
For example, killing Roy Phillips and his gang - even though they reveal themselves to be just as bad if not worse than the Tenpenny Residents they murder ... is considered evil? Why? Because they threw the accusation of bigotry first? That accusation is simply an excuse for for Roy's hatred of smoothskins, which no doubt stems from his hatred of his own condition.
That whole situation pissed me off ...
I would be irritated if I found a bible that the game told me made me a better person for reading it - since I, personally, hold the opposite view. Were this mod ever made, I wouldn't download it.
The entire Karma system is flawed, in my opinion. Too arbitrary, too artificial. You can nuke megaton and still end up as a Messiah if you give enough purified water to beggars ....
All it is is a meter that you can swing whichever way you want, according to your whim.
It would have been a better system had certain actions prevented your karma from moving away from a certain alignment. If you nuke megaton, for example, your karma should never rise above neutral. (According to the game's sense of right and wrong, anyway.)

I had something similar happen to me a while back. It had to do with Sonic DLA interfering with D:.
Try Run>cmd and type "dla disable d:".
EG: click Start at the bottom left of your screen, click Run..., then type cmd and hit enter. The command window will appear. Type dla disable d: and hit enter.
This may not be your problem, however ...

If your modded weapons are conflicting with the house mod, perhaps you could try emptying your lockers/containers/etc, exiting the house, saving, installing the mod and then loading your save and putting everything back in its locker.
Unless you mean that the house mods weapons are conflicting with your other modded weapons? Which would be unusual ...

I suggest watching the Blade Runner film first and foremost.
The main quest could revolve around a conflict between the Institute itself and the Railroad attempting to free all the Androids.
The player can then choose which side to take.
Try and make it a bit ambiguous though: not simply a "free the slaves or become a slaver" story. Force the player to decide whether or not these androids can be termed "human" or whether they are machines constructed for a purpose and no more.
The story here should be central.
What is important is the manner in which the player reaches the Institute and how the situation is first presented to him/her. First impressions, after all ....
E.G. very early on in the Pitt you get to see the brutality of the Pitt raiders towards the slaves, which may or may not colour your reaction to what Ashur is actually trying to achieve.
I'lll keep an eye on this - it has potential ...

A far easier and quicker way is to give the item to a companion, go into console, click on the companion and type: showinventory.
You can also try player.showinventory ...... however this often doesn't work as your entire inventory including quest items and ammo will be shown - and there doesn't seem to be a way to scroll through it so what you want may not be displayed.
Which is why you should give it to a companion ...

For example, one could go speak to Father Clifford and ask him to pray to God that some Purified Water would come your way ..... or you could educate yourself in purifying water and provide your own.
This is the pattern that would emerge, and always has emerged in these instances. A deity is expected to intercede and invariably does not.
Consider that God helps those who help themselves ....

How many of those wars were waged in the name of God - for politics?
All, perhaps? Or were the leaders in these wars purely concerned with forcibly converting the infidel ..... and not with accruing political power through territorial domination?
Consider the territorial demarcations between Christian, Jew, Moslem, Hindu, Buddhist and so on. It's remarkably similar to political terrtories, isn't it?

That's a fair point, they had aqueducts and central heating for some of the palaces.
My point, however, was that the use of steel would allow for more sophisticated, widespread incidences of these technologies.

Considering that the Enclave is the single faction capable of producing material in the Capital Wasteland, the Pitt is highly valuable to whoever holds it, it being capable of resupplying an army with ..... ammunition.
One of the plot holes in fallout 3 is where, after 200 years, all the ammo is coming from ....
Furthermore, with the sophisticated tools and equipment that may be built with steel, the quality of life of the average wastelander may be improved ....
Unless you want them to build central heating, or pipelines, or medical facilities out of rocks ....
