Looks like a basic Load Order issue. Have you tried running it in LOOT then FO4edit to check for conflicts? I know that Eli_armor Compendium and My_Minutemen have an issue with leveled lists but that's easily fixed with a patch. My Load Order: (Stable for the last 6 months (ish).. Can say as this will work for you as I have highly modified some mods to be compatible with each other)
