I'm having the same problem. What I've discovered there are multiple causes. In some cases, Vortex has deleted the file from the data folder. It is listed in Vortex as active, but it's not in the data folder. Reinstalling through vortex will put the file back in the folder. Sometimes the file is there, but Vortex isn't activating it. What worked for me was to 1. Disable the original mod 2. Locate and compress the mod's original files in the data folder 3. Give the compressed folder a new name 4. Remove the original mod from Vortex 5. Install the new compressed folder.
