I'm having this problem as well. When did you first notice it? Could you tell me some of the settlement-related mods you were using before? Something nasty might have stuck around from when they were last enabled. EDIT: Updating my "Place everywhere" mod fixed the problem.

I've got a problem that's starting to drive me absolutely livid. All followers are refusing to follow me. This includes vanilla followers; characters from Interesting NPC's; Familiar Faces protagonists! I'll ask a follower to follow me - their dialogue indicates they're supposed to be a follower, but they'll just walk away as if I'd never asked them. I can give them commands - move here or there, interact, and so on - and they'll follow, until I exit the little instructional sequence. Once I stop issuing commands, they'll just return to their waltzing ways. Curiously, the first time I try to recruit a follower, they'll briefly follow me; and then, they'll unequip and reequip all their gear, and start wandering off. I've also checked my status out with the showfollowercount command, and it always lists me as having 0 - even when I apparently have followers "following" me, albeit in their own disobedient way. I've never had UFO or AFT installed, which seem to be common culprits; there's little doubt it's a mod, though. In addition to testing this issue with different followers, from different mods, I've also tested multiple characters. And I've reinstalled the game and all my mods. The issue persists. Please, if anybody can shed some light on this issue, help me out before I end up in a clock tower with my old service rifle! I'll be glad to divulge any information. I'm also getting this issue on every single mod page using TOR; and while it's listed as not being secure, I can't find any way to figure out whether the address is reverting to HTTPS or not (everything preceeding the "www.nexusmods.com" is omitted in my search bar)

The load order isn't causing any overt problems, so I'm not sure where to look or what to look for in the TES5edit logs. I figure LOOT would help, to some degree. All of those things are covered, though.

I don't use the Mod Organizer. I've given LOOT a try, but it hasn't had an effect. It seems that one of the items, the Dark Alchemist hood, is a "head" item but is being considered as a separate. I can wear another helmet at the same time, which I only noticed now. It could either be a new development or an older one, so I'm going to look into that. I did verify the cache files, to no avail. Recently, Skyrim has started wigging out, and it's gradually getting worse the more I try to fix it. It started with a couple of issues that I still have. FIrst, I was often encountering random NPC's, that had invisible gauntlets, boots, or both. This was kind of funny at first, but seeing the game filled with misfortune cripples soon got annoying and a little depressing. Second, I found that, when equipping some custom helmets , they appeared as either generic Hide helmets, or were just invisible. Their world objects were still correct, and NPC's seemed to wear them just fine. I noticed they all shared a similarity, since each one was some kind of hood, possibly the same model. I was lead to believe this was a problem with archive invalidation, whatever the hell that means in Skyrim's context. I attempted to edit my Skyrim.ini based on a Youtube guide, but this only served to cause my most recent save files to get stuck on loading. However, I could and can still get to them if I load into an older save first. Even restoring the unedited copy didn't help, but it seemed to soon fix itself. Obviously not learning from my mistake, I then tried the Nexus Mod Manager's "reset archive invalidation" option. Once again it achieved nothing except causing my newer saves to stall, and this time it hasn't self-corrected.
