Skyrim Script Extentender says I have the wrong version

I had the same problem. Same version of Skyrim & SKSE as you are running. Just copy the SKSE files into your main Skyrim folder (where your TESV.exe file is) & it will work fine. For some reason, the auto-install doesn't appear to be working properly. Good luck.
